A second-half goal by Nick Reeves sent Sittingbourne and boss Gary Abbott, pictured, into the second qualifying round of the FA Cup.
Centre-half Reeves, Sittingbourne's man of the match, struck with a 57th-minute header from Adam Cottrell's free-kick.
Folkestone stepped up a gear in the closing half hour in search of an equaliser but the Brickies defence held firm.
This Saturday Folkestone, surprise early leaders of Ryman League Division 1 South, will hope to get back on track at Chipstead while Sittingbourne are away to Corinthian Casuals.
