Tommy Warrilow announced his resignation after Tonbridge were relegated on Easter Monday - but the decision was made weeks ago.
Angels' relegation from Skrill South was confirmed after a 7-1 humiliation at Chelmsford City.
Warrilow said: "It wasn't a knee-bolt reaction - the board have known about this for a while.
"There's not been a good atmosphere around the place and the club needs a change.
"Six-and-a-half years is a long time to be at a club and maybe people are tired of me.
"The chairman (Steve Churcher) thought I was the man to get us back up but I think this is the best decision for the club and the board."
Warrilow will take charge for the final time when Angels host Havant & Waterlooville this Saturday.
